Just sell 90% of the stuff you don't use on a regular basis. Problem solved.

Compress them.
Salvage the perfect mods for the same types of weapons,shields,etc..
and fill every upgrade spot on your weapon/shield/offhand of choice. Trash or merch the stripped ones.
You can do the same with runes.eg:buy some pieces of beginner armor and upgrade them. Store the upgraded armor(compression ratio 50%). Or just upgrade your heroes armor with runes.
Equip your heroes with fully upgraded weapons.
You can salvage everything later anyway.

Merch the non-perfect mods.

Here's a couple of tips:
1. Get every Hero you can. The ones you don't use are a convenient place to store 1 weapon and 1 offhand each. (The weapons don't have to be usable by the hero-mule - for example MOX with a staff and shield.)
2. Put your weapons mods on weapons. You will need to use a perfect salvage kit to remove them when you want them, but they will take up less space. For example, instead of storing a Destroyer Sword, plus a 20/20 hilt, a +30 pommel and a 15^50 inscription (4 slots), a Sundering Destroyer Sword of Fortitude with 15^50 only takes up one slot.
3. Buy extra character slots. Each mule can store 50 items or more, depending upon the size of the equipment bag.
4. Obviously, get as large an equipment bag as reasonably possible for each character. The bags only store weapons and armour, but the weapons (if not customized) don't have to belong to the character.
5. Like all hoarders and pack-rats, you may eventually need to learn to "let go". Use or sell the tonics, alcohol, party treats, etc.
